Keyboard matrix acts strange and joystick port two has one direction stuck. Swapping peripherals changes nothing.
Before I swap either CIA: checking the port lines, sockets, and anything pulling the line low. What else belongs on the list?

That is the right start. Inspect for contamination around the keyboard connector too, then compare the suspect line at the chip and at the port.
If the CIAs are socketed, a controlled swap can be useful after measurements. Mark them first so the experiment stays understandable.
